The preferences, saves and temp folders are not created until the game is launched for the first time.
If you installed the game to the program files folder there could be traces of the game left in the 'virtual store/appdata' area. This is a hidden folder. Run %appdata% to see the start of the path - it will be something like 'C:\USER\"windows acc"\AppData'.

One thing that you should do is to run the R:TW to make sure it's a working copy. I suggest that you set up your preferences either in-game via the options menu or after you've closed the game down with the preferences file.
Start a campaign and play a couple of custom battles as well - you don't need to play too far just a few turns.
Once you've got a working copy of R:TW don't install anything onto that copy ever again. Simply copy the contents of 'Rome - Total War' folder to another folder and then apply the mod to that copy.

Right, Here's an update on my current situation..
I have re-installed Rome Total War (Only ROME) to 'program files (x86)' The shortcut Icon on my Desktop was not right (white box instead of the usual Red emblem) But I started it up anyway and continued to start a new campaign to carry out your insturctions, however upon clicking 'Start' after selecting my Faction, Difficulty etc. The game crashed, (the window closed and I got a message box stating Rome has stop working) Same when I try to start a Custom battles, the game just crashes..
Should I unistall again and try putting it somewhere else, or give a go of fixing it from here on.
I'm using the 3 - Disc Rome Anthology edition, It's worked for me before with no probs, I had the S.P.Q.R mod installed for awhile. I have re - installed many times with the same outcome.
Any further advice is appreciated.

1. Disable the UAC if not done so.
2. Uninstall the game, again.
3. Delete the Rome folder, again.
4. Run Eusing Free Registry Cleaner.
5. Reboot.
6. Install, again.
Hopefully this fixes it.
