Well if you play with Julianus in 355 i believe the best choice is pagan. If you play with Constantius well that's complicated. Italy is mainly a christian land at least in the north, perhaps keep Rome pagan, the gallic provinces should also be kepted pagan, hispania is complicated perhaps put some towns in pagan others in christian and the best way to have full loyalty in Toletum is to make Judaism the main faith, north africa is mainly for heretic christians and you should do that well except Carthage and Hippo Regius they are strongly christians. In illyria, Pannonia and so on keep paganism, Greece is mainly christians was well several parts of Asia Minor and Palaestina, Egypt could be pagan in Memphis and Thebes but keep Alexandria christian.
Well like you already noticed i speak from both campaigns. Hope that this is usefull in some way.

I usually leave them with their religion, and let gradual conversion do its thing - when the settlement reaches half official religion, I convert it.

Well is it really important to have different religions ind differnt regions??
I thought it might be good, to have just one impirial religion for the hole empire.
It really depends on your own personal preference and the style of play you are going for, there is no 'right' or 'wrong' answer.
If you are playing Julian in 361AD, then historically you *should* try to reconvert the empire to paganism, as that is what he tried to do. It's also beneficial to have one mainstream religion as it causes less social strife in the form of rioting, cities rebelling and unhappiness penalties. But it's all down to you.
But you could also just turn it Christian, or leave it as it is, but those options are harder to maintain, not to mention ahistorical, if that is what you want to do.

I usually try to have all religious buildings in all my cities. In that way all are happy, pagans, christians, heretic christians, jews and so on. Obviously this only happens if you play the game a long-time and that you not just after the reaching the goals. The best game i do in the past was a game when i enter almost in the 6 century and all my towns have all kinda of temples, basilicas and so on. I did suffer several rebelions but after crush them if my vigiles they stay happy until the end of the game. Also my generals where all happy because they were able to worship all the Gods or God they wished in every city. But that was a long-time ago. Never try this in this new version. However i still expecting the last files for the patch. Minly the script for 365 campaign.

Actually, wasn't Valentinian a proponent of tolerance? I know he was a Christian, but I thought he allowed any religion in his half of the empire...
