I don't know why, but sometimes the adviser "evades," as you call it, by itself, rather than manually clicking it. This does not mean that the script is not loaded however. To check if the script has loaded, look at your treasury. If 1 unit of money has been added, the script has loaded. Also, you can check by opening the console (default button for this is the ~), and see if commands have been entered that are not yours.
So what I'm saying is, yes, it is okay, as long as you make sure that the money has been added to your treasury or commands have been automatically executed.

You can see what commands have been executed by opening the console and pressing the up key, if I am not mistaken. You will most probably only see commands that have already been executed, after you've pressed endturn. For example, you will see that some AI factions will have gotten extra money.
Anyway, as long as you see 1 money being added youre okay

When you first press the 'show me how' to initiate the background script you should see the treasury increased by 1. If that does not happen then the script is not running - you should make sure it is before proceding.
You will be able to scroll through the command issued using the 'rome console'. I'd suggest that if you want to see what is happening in the backgorund that you do so after the 1st turn as you may see some commands being issued - not just the add_money one but others as well.
