I believe they weren't in NTW at all, except perhaps the Peninsular campaign.

They got rid of them because of the difference in time frame between NTW and ETW, ETW took place over 100 years making it very realistic to change a regions religious belief over that large of a time frame. Where as NTW only spans like 5 years making it much less realistic to change a whole regions religious beliefs in such a small time frame.
