You will need a graphic editor ( i.e Photoshop ) and tool that opens ETW *.pack files ( i recommend the Pack File Manager 1.13 ).
First of all you should know, which flags you would like to edit ( faction flags, battle flags, etc ).
Flags are simple *.dds texture formats.
Create a new mod pack with those edited *.dds textures ( flag textures ) and place it into the ETW data folder.
Then launch this new mod through Mod Manager 1.5.

That was only an example of graphic editor - there are plenty freeware tools on the Internet too!
Of course, even Windows Paint or Gimp are good editors to change the ETW flags.
This type of modding is called "retextures".
I edited some *.dds files with DXTBmp ( free tool ), but i only wanted to make some textures transparent ( like those floating battle flags ) and i managed to do so.

Wait Vs002 --> i will upload Pack File Manager 1.13 here as a *.zip attachment below my post.
Unpack this tool somewhere to your hard drive ( but all files need to be in one folder! ).
You will need to have the newest Framework 3.5 or 2.0 installed in order to get PFM 1.13 beta to work.
I' m using this tool too, and don't worry - this isn't a virus / trojan....
Pack File Manager is easy to use --> you will need only to "specify" your ETW data directory during the start of PFM.
Open PFM and load the models.pack file ( you will need to wait - this file is almost 5 GB large.. ).
Then export from models.pack all needed *.dds files to your ETW data folder.
You could also open the ui.pack ( about 800 MB ) for flag images.
Create your own mod pack with the changed flag textures and load it through Mod Manager 1.5.

Noone said that modding is a piece of cake or walk in the park...you asked questions, so i answered you.
Do it step by step and will be just fine!
Which part of texture modding - you don't understand?
You will need only to edit one proper Spanish Republican flag texture, nothing more.
I haven't got any experience in retexturing ( i' m not talented in painting... ), so maybe you should read some tutorial on TWCenter?
Simplest method ( but not recommended ), is to edit this *.dds flag texture inside the ui.pack.
You will need to open the ui.pack with PFM 1.13 and then double click on the proper *.dds texture.
I' m using DXTBmp free tool to open and edit *.dds and even *.tga files.
When you are ready with editing, you could simply replace the old *.dds flag Spanish texture with the edited new one and save the changes.
