    When the Napoleonic Code gave freedom of religion to all, and even if the majority of France was Catholic, with this code in place why is there religious dissent among non-Catholic regions?

    No, Napoleon declared France a Catholic nation in 1803, I believe...
    It's because during the Revolution, all aspects of the Catholic Church were destroyed in France, priests were tortured, Robspierre declared his own religion of the Supreme Being, and created a new "revolutionary calender, to get rid of all Catholicism in France. Many were against this, but the revolutionary government under Robspierre and after his death got rid of all religion, because the thought of being under a God and the clergy was seen as an act of unequality. This made France an enemy of Catholic nations, and the Pope himself. So when Napoleon was incharge, he made a deal with the Pope to make France an offical Catholic nation, to gain Catholic support (which was most of the population) and the church itselfs support and approval of his rule as First Consul and eventually Emperor.

    This is why France still has a state religion today of the Roman Catholic Church. And thats why it so in the game.

    Nope, all ties between the Catholic Church and the French state have been officially cut in 1905
