If I add names to my folders will they be save game compatible?

No.
I'm a little confused. If I am playing SS with sub-mods will it still pull names from original names folder?

Stainless Steel or any mod that adds its own names has its own descr_names.txt and names.txt. It does not read the original.
Yep sorry I know that. I'm playing with ss using sub-mods, is there any reason it would not pull names from original SS names folder?
On another note...any reason why the are in alphabetical order?

This is how it works so you dont have to question it in the future.
M2 main dir -> mods -> modfolder.
if the .bat boots up from X modfolder, any file in that mod folder is read in preference to that files location anywhere else and in my experience most all submods make changes to the parent mods mod folder. So in essence if you get an SS submod and it doesn't give you a new .bat and a new modfolder, then yes when you boot up SS its still reading from the same dir.
To the alphabetical question, as stated by irishron, the alphabetical order is merely for readability. If you add new names you can simply add them to the ends of the files if you prefer.
For the first one, I'd assume the sub-mod has its names files and if so they will get read and the rest of the names files will be ignored.
For the second, it makes it easier on the person chasing down error messages and they do happen.
