Why are some of the units unavailable to be in a custom battle?

If you wan't to play with your factional troops in costum battles, you must start the game with the Multi-player shortcut, not the Single-player shortcut.

I installed Eb for BI patch so I have only one shortcut its "Europa Barbarorum for Barbarian Invasion"

I think Multi-player shortcut for Rtw, now can I play it without any problems

It doesn't matter which engine version you use (1.5 RTW, 1.6 BI, 1.9 ALX). Just open up Configuration (the Trivial Script software), choose multiplayer and Save&Exit to switch EDUs. Now open game using your shortcut. Do similarly to play with Single player.

This question comes up at least once a month. Read the FAQing FAQ please.

And you can always move the single or multiplayer back up EDU to the data folder manually when you don't have trivial script installed.
