How can I remove this? And will this in any way affect the AI?

Wouldn't the AI be at a disadvantage, because it does not understand that it should retreat its army into a city/ship after a few turns?

There's an option to remove it in the 6.1 patch. And I don't think its something the AI is bound to.

You could try reinstalling just the patch again, and remove the supply system, though I'm not entirely sure if that would work over just plain reinstalling the whole thing.

Uhm... what complete version? If it was created right then you should still be able to patch 6.1 according to your preferences.
The point is in REpatching. Doesn't matter if its at 6.1 already.
