well if you dont kill an enemy assassin it is possible that he might get lucky and kill one of your generals... obviously lol
and spies can cause unrest in cities

Assassins could kill your generals and destroy a few buildings, and spies possibly open the city gates to the AI.
Also causing unrest 5 percent for each subrefugee level.
But I think that unrest can't be bigger than 50 percent if caused by spies if I'm right.
You should kill them if for no other reason than to get your own assasins to level up so to speak.

Once bought Sicily off the Greeks, moved my people in, only to find that the place was crawling with Greek assassins. But they were allies, so I paid them no mind... until one of them tried a hit on a governor. They were all dead within the year.
Hunt them down - they're unpredictable, and that makes them dangerous.
