First of all your going to want to register at http://www.fallout3nexus.com/. As far as I'm concerned theres no better site for mods. FooK2 or FWE are both great mods that add immersion, armor, weapons, characters, textures, ect. to the game. Both Fook and FWE compile several mods including their own master work. For a more challenging or engaging Wasteland you probably want to pick up Marts Mutant Mod.
First off! A must is these two programs.

Makes managing all of your mods easy, more stable than the default launcher and is compatible with just about any worth downloading mod! (goes hand in hand with FOSE)
AND
FOSE (Fallout Script Extender)- http://fose.silverlock.org/
Just about every decent mod will require FOSE to work properly. It's a must.

Some suggestions! Note though that not all of these are compatible with each other. For example, don't try to run FWE and FOOK unless you want nasty reoccurring crashes. However, Mart's Mutant Mod will work with Fook or FWE.
NOTE: Take notice with what you download, and make sure it's compatible with the rest. Always make backups and try to keep game stability. I also suggest to stay away from the immersion breaking ones your first play through but hey it's your game.

Masterpiece compilation of mods that really enhances the game. It's a little more 'arcade' than FWE but not any worse. Unlike FWE it add's a lot weapons and armor to the game and includes improved texture mods.

'Realistic' Immersion- This mod can get pretty hardcore if you enable (it's already on by default) the immersion settings that add ammo weight, require you to eat, drink and sleep. Also fixing limbs will require medical supplies like braces. It's pretty hardcore but adds a unique challenging experience that not only makes your enemies a threat but the scarcity of the Wasteland itself! This mod includes Alternative start which doesn't affect the main storyline, shouldn't be used for your first play through as it dampens the story if you don't know it.

Adds Mutants and animals, also it will spawn more of them! A very flexible mod that generates differing variations in most creatures so you don't have clones very often. Can definitely make the game more challenging when you have the increased spawn on! Using this with FWE with immersion settings on and you're looking at one hell of a challenging start.

Another immersion mod. Basically adds around 200 random sounds to the Wasteland so you can be walking about and hear far off gun battles or dogs barking.

Pretty much includes most popular firearms of the well 19th (late) and 20th Century. You'll find everything from an 1897 Winchester, to a No.1 Mk3 Lee-Enfield to a Barret.
I suggest using this if you didn't download FOOK (which adds a lot of similar weapons)
Fallout Interoperability Program- http://www.fallout3nexus.com/downloads/file.php?id=4968 This mod essentially works towards making other mods compatible, worth getting if you're a mod whore like me.

Well like it's name, it allows you to customize weapons with scopes, silencers, larger magazines, ect.

Some of these mods will break immersion but can be fun to mess around with, I would'nt use them my first play through just to avoid soiling the experience.

Allows you to call down troops to do your bidding and use your very own Vertibird Transport. Also have the ability to call down airstrikes and carpet bombing runs.

Adds what the title says. Never tested it myself but it's popular.
Real Time Settler- http://www.fallout3nexus.com/downloads/file.php?id=7070 Allows you to start up your own settlement and manage it. Been meaning to try this out myself.

@ Maikeru - Lulz. Thanks for all the effort but I'm not a complete mod noob.
@ motiv-8 - Last time I was only playing with a couple of gear mods - helmet-less chinese stealth armor, Wattz laser weapons, Blackwolfe backpack & Tailor Maid (though it was called Shoulderpad at the time). RTS looks interesting, as does FWE. I suppose I'm looking for an RPG experience with somein' new gear.
Haha yeah I knew if I posted the link It would have been a bad idea and sorry I forgot about Jessi being a possible no-no. Yeah Hotspur I figured you weren't by the nature of your post but I thought I'd put up general information for those who aren't familiar with mods in Fallout 3.
Well Maikeru, thanks. He might not be a mod noob but I am and you'll be glad to know it was you who introduced me to FO3 mods.
Anyway I installed FWE and Mart's Mutant Mods, but for some reason some of the new weapon don't show up as they should, appearing a huge red sign with an exclamation mark floating around the characters using those guns (for example the FN FAL, the 5.52mm pistol, etc., while others - like those new laser rifles - show up correctly) and also there are... invisible mutants:O It's really a pain in the ass, and it's the problem that pisses me of the most, as I can't progress in the game because of that.
I asked for help on the Nexus Fallout3 forums, but it's been like 15 hours and nobody helped me... so I'm counting on you guys

FWE is your baby then. It makes many of the RPG elements of Fallout 3 actually relevant (for the first time HA) and adds quite a few new items, particularly with added/retooled unique weapons, which of course are the most interesting, most powerful, and most fun in the game world. Pair it with Weapon Mod Kits and you get some good gunplay, Mart's Mutant Mod and you have a more diverse array of enemies to battle. FWE is also very configurable now, letting you pick anything from a laid-back, story-focused experience to a hard-core survival game depending on what you want.
Now, FOOK delivers you gear. Lots and lots of gear. About 150 weapons and 40-something or so new armors. It's crazy. It's also an arcade shooter. It's a little buggier, less stabile, less compatible, and still needs more work to be done (which they are doing all the time). It's not particularly bad in any way, I gave it its fair shake and it's fun in its own way, but it further removes Fallout 3 from the realm of actual Fallout games, if that matters.
This is my load order -- It's a great combination of stability, improvement (both gameplay and graphical), and fun:

I went with most of your loadout - FWE + WMK + EVE + PB + MMM. I also added the Sydney follower and Scavenger armor. The only trouble I've had was Reilly's Rangers. With the tougher increased spawns, the muties kept overrunning the Rangers on the roof. Finally had to cheat and set Brick to essential.
I hope there was a mod that stops the game from freezing every 2-3 hrs of gameplay.

That's a texture problem when you haven't done the archive invalidation. Fire up FOMM. The 7th button down should be "Toggle Invalidation". Click it.
I also don't see the FWE + MMM FOIP (Fallout Interoperability Program) plugin. You also don't have a merged patch. Read this: http://www.fallout3nexus.com/downloads/file.php?id=4968
Thank you hotspur. Actually I had done archive invalidation before. Before I did it everything was invisible, so it's much better now - there's only that issue with the muatnts.
I tried to look for that merged patch but couldn't find it. Can you give me a link? Thanks
Edit: Nvm, just saw the link for how to create a merged patch in that link you gave to me.
Edit 2: Or not. I'm not being able to get past through this part:
"6. Assuming everything loaded correctly, all you need to do is right click anywhere on the left panel and select 'Create Merged Patch' from the context menu."
I right click on the left panel and nothing appears. I'm using Windows 7 Ultimate 64 bits European Portuguese version.

Sorry for the delay, but I was away for 4 days. For some reason I wasn't able to left click on that panel before, but after a few tries I managed to do it.
Anyway I did that (created that merged patch and used the FOIP) and the problem wasn't fixed. Here's my new mod load list.
