First off, don't install M2TW in the default Program Files(x86) directory, since access to that is always restricted; put it in a directory under your username (eg. I have it in C:\Users\Username\Games\SEGA\Medieval II- Total War)- all subdirectories under your user directory don't have access restrictions. This alone should be enough to remove any problems.
If it still doesn't seem to be working, then you simply have to give admin rights to your extractor program (7-zip, winRAR, etc.) when you extract the mod files; this should prevent any problems. I suppose it's possible that you might still have issues if your OS security settings are setup in certain ways, but for most people that should fix the problem.
