window mode problem with Window 7

Hello everyone, I just have a quick question. I want to play SS6.2 with window mode. I typed "windowed = true" under "Video" section in the preference file. However, every time I close the game, the preference file is reset back to its origin. Does anyone know what the problem is? I just dont want to type that command into preference file every time I play.
FYI, I play it on my laptop. Thanks.

Right click on the Folder the game is in,usually Sega. Go to security and then scroll down to your username, make sure that everything in the 'Allow' column is ticked. This should do.

@MassRevolt: the problem still exists. Thanks anyway. I remember this problem happened before when I tried to turn on show_banners. It did not save my preference, but somehow it was fixed later on.

Make sure you have got the windowed mode setting in both m2tw.preferences.cfg and Stainless_Steel_Kingdoms.cfg

Does that work for the sound preferences as well? I usually play with sound low while I watch Hulu or something else online on other monitor but SS never remembers my settings. Vanilla and other mods keep the settings between restarts.
