Check if mod is installed in the right location. By default is is installed in C:/Program Files (x86)/Steam/.../napoleon total war/. Right click on mod's link, select properties and check the path. If it is not in the right place, unisnstall mod, install it again and when installer shows default installation path link it to your game's path (..../napoleon total war/).
Perhaps you had been messing with your files?
Have in mind these: 2 boot files cannot be in game's data folder, so it must always be either vanilla (boot.pack), or a modded one (e.g. NTFboot.pack). Also one boot file must always be present there. It does not matter which one, because it does not have any effect in game. It is only what you see when it is loading.
Vanilla boot.pack is stored by NTF in data/backup folder and is replaced by NTFboot.pack. When you play a vanilla using NTF or uninstall properly the mod using the appropriate link, NTFboot.pack is removed and vanilla file is restored back.
