Ok, so I have no application data folder for Napoleon Total War. However, I have one for Empire. WTF? I have tried reinstalling, but that won't do it. Any tips?

Are you running Vista or XP?
And do you expierience game crashes with this "missing folder"?
Uhm.. I do use XP. No problems so far. However, I can't use any mods, since I have no place to put the user.script.file.

Sorry for the questions but I am trying to establish whether your folder exists or not.
Can you save/load a campaign game. If you CAN, then your folder has to exist and I can only suggest searching your drive for a file contained within your application folder. Thus giving you where it is.

Yes, I can load games, but I can't find anything in USER/Application data/the Creative assembly- folder

You have to start a campaign to generate one.
It will be in the same Creative Assembly folder with Empire.
I've had this game since release, and I have no such thing as an application folder for this game. However, I do have a scripts folder in some other place. Don't know if that can be the thing?

Look in the Creative Associates\Empire folder and see if Steam mixed them on you.
