Creating separate factions from each of the realms of the Noldor is the way to go IMHO. The only sticking point that's really hard to implement is the great houses of men who pledged their service to the Kings of the Noldor. Are they going to be separate factions, allied to the Noldor factions, or recruit-able units that can be built when playing as the high elves? An argument could be made for either approach...
Regardless, this will be my favorite TW mod of all time, keep up the great work and I eagerly await the chance to play!

Both, actually. They will be recruitable by the respective Noldor faction as long as the alliance holds.
