Check ancillaries? Also, if you withdrew from the battle before assaulting it, you may have lost a command point there.

Some titles (which are ancillaries in game) make you lose command (Milan, Florence) and loyalty (lots!) so be careful.

There are also hidden traits that wont show up on the general's trait listing.

    Speaking of those, what's "Kindergarten"?

Its the first level of the trait schooling system and normally changed on the beginning of your turn so you should never see it. I don't think it has any purpose beyond initiating the trait and all triggers related to education.

I saw it spying on an enemy.

That's the education trait that a family member starts out with when they first come of age, and the next turn it should turn into freshman, and so forth till they graduate.

Forgot the name but its the only welish settlement there is. Its a castle and it begins with a C.

BTW there is nothing in my reten or trate list that would take away 5 or so command stars and some loyalty.

So maybe they are hidden traits? How do we find out what trait it is?

Caernarvon? Perhaps you lost a trait like "Aspiring Commander" for withdrawing from a battle.

Yeah, this begs the question, which settlement was it?

Yep, Caernarfon is a settlement that costs your general a lot of loyalty, and like Sir Walter said, you may have just lost a trait in some other way.

I don't think the title from that one makes a general lose command stars too for anything but attacking, but I may be wrong. A lot of traits and ancillaries in this mod have slightly different effects than what is initially described.
