Switching between mod-switch and non

Are save games created with one version of RTRPE, say non-mod switch, compatible with the other?

Mate, I've never experimented with that to know. I guess you should be ok because the save game files would still be in the same format. Make sure you back your saves up beforehand just to be on the safe side though.
