Howitzer cannister does indeed sometimes go over the heads of a unit, depending on how close it is. That's because it's firing at a high elevation.

Think about it this way: you point a 3-inch caliber shotgun at a 6-foot tall building. Depending on the range, quite a bit of that shot WILL go high. And quite a bit of it will bury itself in the ground prior to reaching the target. It's the nature of shot.
What pisses me off about cannister is that if you order it to fire at a unit, more often than not it fires at one of the ENDS of the unit, rather than at the center, thereby minimizing casualties. I have no idea why that is, but I often have to tell it to shoot at the ground right in front of the unit rather than at the unit itself.
