I'm usually not this unhelpful, but dear Lord up above, the answer is so obvious you really should be required to make a WAG at their usage before you are allowed being given an answer. Or heaven forfend, you could RTFM!

Could it be for converting populations to the official state religion, by any chance?

Hi there.
Missionaries are very usefull. Converting the population in a hostile region to your religion makes that region easier to control, since the population will be more happy when they believe in your ideas. They are a must when a nation takes over other religious areas. They can make a difference between 10 turns of unrest and an unseen, insane level of unrest that takes for ever to quell. Se picture attached, I did NOT have a missionary present.
