I think a general with the rigth traits or so will do the job aswell - well sometimes - sometimes not.
It's just a calculation including a random factor, so you can never be sure you catch any/all/or even none.

Generals have traits for spotting spys?

    This I didn't know.

All honesty, I thought it was just reliant on the spys skill.

Yeah. Generals have a 'public security' and 'private security' level, which is not apparent. Certain traits increase these both.

If a general has a trait that gives "-2 to personal security", he is more likely to be assassinated.
If a general has a trait that gives "+2 to personal security", he is less likely to be assassinated.

Similarly, if the general has a trait that gives "-2 to public security," it's more likely that an enemy spy mission will succeed, and vice versa.
In this day and age, there are two kinds of people: people with sticks, and people with bigger sticks.

Ye, it's the public security skill. Just like personal security, but it works for spies, instead of assassins.

You can flush them out like has been said before, ie moving a couple of your spies into a setlement with high unrest and reduce their chance of getting in but they will never show up on a spys report when he enters an enemy city. I had a completely maxed out spy on my campaign and I sent him to check out a town which gave my new spies less than 50% chance of entering. The governer had no security traits so there must have been spies there, non showed up on the report though.
