Ok, I recently installed this mod and I LOVE IT, especially the in game fighting. But I was was wondering how come Barbarian Invasion does not work for me now? For some reason I can only play this mod with Rome Total War only. Is that normal?

You installed the mod in the wrong place.

    The installation instructions clearly state:

WARNING: This mod will break Vanilla and BI and is not compatible with any other mod!

So the answer is 'yes'...it is normal.

Oh because, I can still use the old Rome total war button for it, so I thought that I could also could use the BI icon. But I found out I could not.

If you install RS into the same folder as RTW BI it will break it. However, if you'd taken a copy of your RTW folder and then applied the mod to the new folder then you would be able to still play RTW BI and RS1.6.

Keeping a 'clean' vanilla RTW / RTW BI install is a method that has been used for many years and saves time (there should be no need to uninstall / reinstall RTW).
