You write in the command ''toggle_fow'' in the console and get an overview of his cities. You will then see both when you hover your mouse over it and double click it if it's their capital since it will say so in the information boxes. Another way might be to engage in diplomacy and press their give region. A region that they have possession of which is not on their list, is their capital since they can't trade their capital away.
On a second note, I've been trying to relocate the Pope to the Middle East with peaceful means, which means giving them a city which is larger then their own so they can make it their Capital and that I can trade another region with them for Rome, so that I may finally own the whole of Italy. But they will mostly lose the region I gave because they have such a small force there and the AI can't ship units effectively from Italy to the Middle East.

I don't know if it's different in 6.2, but in 6.1, the AI automatically move their capital to the city that is closest to the most others. That's why, to relocate an ally's capital, you need to give them multiple provinces, all of which are far away from the rest of their territories. They should move capital the next turn.
