Yes when you do a mod adding a lot of factions you will inevitably get the crash involving looking at too many factions on the selection screen. There's no solution as far as I am aware.
The custom battle selection issue could be fixable if there's a way of redesigning the selection screen but again I haven't come across anyone who's done this.

It's annoying that you get some bugs you can't sort out but I'll just accept it for now. An outcome I hate as I always want to overcome these issues. If anyone knows if there is a way of sorting these then I'm all ears!

To me it seems that you don't have some files you should. It may be your download; sometimes they miss files. Try downloading the mod again would be my suggestion.

@colesy606: the bugs are totally unfixable.

I'm considering posting an update, on my own version:
I've replaced Portugal with 'Principality of Valencia' (El Cid as leader) since I figured he'd be more fun.
Some minor recruitment tweaks and naming changes.
Adjusted the population growth to match vanilla.
Made some new units for Brython (Wales) faction (pics attached):

Dismounted Mathrafal

Despite being primarily mounted troops, the warriors of the Mathrafal can fight dismounted when needed. Their prefered weapon is the hand axe making them effective against their armoured neighbours and their light armour allows them to move quickly around the field of battle.

Rhyfelwyr Morgannwg

Hailing from the Kingdom of Morgannwg, these heavily armoured axemen enjoy the sense of security that only thick plate armour can provide, made to order this armor has incredible stopping power. They specialise in breaking the enemy line with their huge two handed axes.

Rhyfelwyr Mawr

Rhyfelwyr Mawr are the deadliest longbowmen the army of the Kingdom of Brython has to offer. They draw their bows to the ear so aiming is instinctive. They are hand picked to be deadly in close combat, wearing a close fitting mail overcoat and helmet with nose guard. Able to plant sharpened stakes in front of their position to keep enemy cavalry at bay the Rhyfelwyr Mawr are the elite.

Teulu Morgannwg

Serving as bodyguards to the lords of Morgannwg, these elite horsemen are amoungst the most highly trained warriors in the army of Wales. Whilst mimicing the heavy armour of their English counterparts, their skilled use of the lance and axe, and excellent stamina ensures they are a versatile unit, capable of both headlong charges and running down their routing foes with ease.

This appears to be quite a nice little gem. I have played retrofit many times in the past and always liked the little improvements but was left wanting a bit more. New regions, new factions and most importantly new units were my top 3 most wanted. Your little creation seems to fulfill all my needs and then some! I am very happy this exists and am downloading the mod now. I have a question though, does your version have any improvements in the AI at all, when compared to regular retrofit? With my version of retrofit I am using Lusted's campaign AI and BAI files.

I have yet to upload the update with the new Wales units but am considering it.
The ai remains unmolested as I preferred it that way but you should be able to implement any ai changes easily enough if you've got the files for the Lusted's campaign AI and BAI files.

The more changes I make, the more unstable the mod becomes. The changes are clean and free of bugs but the game seems to ctd every 20 or so turns without any explanation in the log file. I want the mod to be a smooth running mod and don't want to upload an update that will frustrate people.

EDIT: Solution: Managed to fix the problem pretty easily. Seems I did do everything right, had a good download and installed retrofit and then ultimate over it correctly. Previously tested just the retrofit mod which worked fine with no problems so I isolated the issue to this ultimate retrofit mod. All I had to do was delete the map.rwm file from the retrofit/data/world/maps/base folder, then start up a new grand campaign and let the game create a new map.rwm file. Thought this might be the cause of the CTD because of the added regions to the map, so enabling the game to create a new map file was the easy solution!

Loving this mod so far, my capital Paris, actually was lain siege by a rebel General with a half-stack of units! I haven't seen the rebels do anything apart from stand around on the campaign map for a long time, so it was really nice to see aggressive rebels that had decent armies too! Great work, can't wait to play the campaign further.

Edit2: Getting CTD when attempting to play a custom battle, guessing it's due to the fact more factions are added in place or current ones which caused the game to crash.. is there a fix for this?

Custom battle crash is a strange one, let me know where and when it crashes and I'll take a look at it for you.
