Its not possible to remove the plague from your settlements.
You can add population to the settlement after the plague is over by using 'add_population "settlement name" number(max 8000?)'
This causes public order to go down though, but you can do it as many times as you want!

ex. add_population London 5000

To remove a disease trait from a character, such as pneumonia do this:

ex. give_trait "Henry Plantagenet" 5

The number has to be higher than 3
