It depends on the mod -- some require that you edit the user.empire_script.txt located in your scripts folder hidden inside your AppData folder.
Some, like APE: TI, do not require that you edit anything and the [BETA] APE: TI version that is out right now doesn't overwrite ANY vanilla files and only requires that you use the shortcut for the mod to start it.
Most mods will have install instructions somewhere among their information that will give you specific instructions for that mod.
ModManager is a good tool to have for running mods as well!

What type of mod is your pack file set to?
You can check this with PFM.
The method for loading it depends on the pack type, the only two pack type that you should be using are --
Mod packs - need to be loaded with the user.empire_script.txt.
Movie packs - load last and on their own.

If you are using the mod pack method you will need to add a line to the user.empire_script.txt like this;
mod modnamehere.pack;
User.empire_script.txt is located in one of two places;
VISTA - C:\Users\(Your User Name Here)\AppData\Roaming\The Creative Assembly\Empire\scripts
XP - C:\Documents and Settings\(Your User Name Here)\Application Data\The Creative Assembly\Empire\scripts
