Rebel Generals

Aaah! Someone please help me with this!

I started a new HRE campaign yesterday and I played a couple of turns, it was starting to look like a fun campaign. Then all of a sudden 2 cities turn red, their generals are starting to rebel, one of them has even gotten the "You're NOT my liege" trait...
Is there anything I can do about these two? They openly declared themselves rebels to the HRE but they won't actually "Turn" to the rebel faction. I can't kill them either because they won't travel far and... I can't cheat them to death ...

I just noticed that my Emperor has the trait "Inspires Civil War", is this the cause of everything?
