Hahaha, they most certainly can. You can have 5000 mods and as long as they're done properly then you can have them. Here's a picture of mine!
As for the original posters question, I'm not entirely sure what those mods do and it's up to you to remember. The critical thing to remember is that mods at the bottom of the list are loaded last meaning they will overwrite any of the same changes made in previously loaded mods higher up in the list.
For example, you can have the realistic_flagset mod load first, thus changing all the flags in the game, but if you then go and load a faction specific mod that contains it's own different flag, then it will appear in the game alongside changes implemented by realistic_flagset.
The way CA have done it is pretty freaking well in my opinion. Basically the game is a huge set of spreadsheets and tables all combined together and we all know how easy editing spreadsheets is!
Edit: Forgot to mention, that list of mine I posted doesn't contain the roughly 5-10 patch pack mods I've got in the data folder.

Yeah, thing is with mods like Darths or IS or Trom etc,is that the mod you want to add has to be compatible!
So you have to read carefully in the install instructions,or ask,if it is compatible
TWE mods are on their way since the beginning of March,so a lot of retexts etc are especially designed by now,or in the process of ,being compatible with the big overhauling mods like Darths etc.
Just watch the install instructions carefully,and dont be afraid to post in any Modthread you want to add if your not sure!
The TWE Mod community is a tightknit one,with a lot of kind folks who are allways willing to help out a fellow Modplayer!

I've got loads of added mods but ,like Lt Mor, I'm not sure if the main hosted mod should go first or last in the mod manager.I have it last atm and it seems ok but some people say it should be first in the list. I thought the lower mod overwrites the ones above but not sure,
Every mod I install is one that compatible with darthmod.
But I see sow many wonderful idea and skin out there that I find it hard to keep track on what change what ...
And some time i have the filing that units don't work as the should.
I had to reinstall the game twice because of that' I dint remember which are the new file.
But I learned from that and now I have the Data folder in vanilla stats as backup.
But even so I finished the game only 3 times since it was out ... I just keep putting new mods IN and starting new campaigns.
