To be honest, I have yet to encounter a problem with the autosave...
So, I ask - What version of the game are you playing? (Latest or not?) - If it is latest, I suggest you head over to the tech support subforum for M2TW, I am sure they can help you there.
If it isn't the latest, update it. If that doesn't work, follow the above.

Most probably some cfg line. Search the cfg to see if you don't have an autosave = 0 line or something like that
Some mods when uploaded will turn off the auto save in the cfg file. I think that LTC Gold is one of them. This is to fix potential CTD's in using the mod. Just learn to get in the habit of saving every ten or twenty turns. It is not a bad practice even with the autosave (corruption can happen even to the autosaved file).

You're correct in thinking that the autosave needs write privilege but we're talking about the config file here. This file is essentially just a list of instructions that the program uses to run the game. Sometimes the config file can be modified by the parent program - by turning it to read-only you prevent it from being changed and can then control the debug process.
