I'm making a TC mod in a fantasy world, and I'm replacing the in game factions with my own. Does it matter what factions are replaced though? Does it matter if I use a certain faction to make mine?

Nope. I have removed all vanilla factions from my mod, and added all my own.
This. I think we still have papal_states in AUH but that's because at the time I was learning as I went. I just built the Libertas Vel Mors mod folder in about a day and it only has the 8 internal faction names(aeona, candaria, dioria, ilithya, jeseara, kathillia, lavina, yonah) from LvM + slave. You probably don't need slave either, the only thing that should make it slave is the properties of its sm_factions entry and its ai label. But I see no reason to change that.
I do highly encourage changing the internal faction names if you know what you're doing. There's nothing more annoying for me when being asked to help with something than having to remember that france = malaysia or some equally ridiculous thing that is counter intuitive. If you don't know what you're doing... stick with changing the display names.

You should keep the rebel faction as is.
Don't use papal states or aztecs. (special faction and meso american battle field buildings)
Do not replace the actual faction, simply change the 'display' name in the text files (data\text\).

What I meant by replacing is just changing the name, banner, etc etc to make it seem like a new faction, but actually still keeping the files intact so its still "england" or something.
Does it matter which ones are changed though? Do the ai react differently for different factions?
I see no reason to add a new faction, when I can just change the current ones as I won't need any of them.
Oh, and I already learned how to add a new faction, but its just such a long processI thought this would be better time management.

You can use any faction except papal_states and rebels, too many pitfalls there.
I do not recommend the aztecs due to cultural buildings.
Any other factions are easily "converted" without side effects. There are small things like the culture and religion that you should take into consideration when converting. Looks silly to turn the 'moors' faction into the 'swedes', wouldn't it?
You could always have like a notepad stuck to your desk stating which faction is which.
