Managing Mexico
The Aztecs, Mayans, and the Zapotecs continue to give me grief every time I go after Mexico. Defeating them in the field is easy enough, but within months of total annexation nationalist armies appear everywhere and slow down the conversion process. It's the typical "conquer a nation but can't rule it" scenario, I guess, but what am I doing wrong? Should I go for total annexation right off the bat? More troops to put down the revolts?

Move in a bunch of troops because there will be a bunch of rebels. Then go for the annexation of entire civilizations

Be prepared for a decade or so of unrest. Build level 1 forts and start sending missionaries ASAP. Then you should start seeing cultural assimilation too, and eventually you'll have really rich, docile territories.

That would be Europa Universalis III then.
I usually milk all 3 for as much money as possible in one war. Then annex the whole lot of em in the next. Not necessarily at the same time of course. Then just pretty much follow ivan_the_terrible's model for managing Mexico.
Along with a decent sized all cavalry rebel whacking garrison of course.

Oh yes, I forgot to say. It's not the best idea to annex all at once! (Unless you have very close competition from other europeans, who are going to annex them anyway). You can get over 2k at a time for a peace settlement a couple of times. Then, when they don't have enough cash to cover your war score, start demanding provinces.
If you just annex them outright, all their wonderful gold goes to waste.
