I will try to give more depth to what I've said:
For example: I want to reskin a swedish unit, but the colour wont change because of the gloss (?) file deciding the colour for me, how do I remove this problem so that I can for example paint my unit red? (Now you guys got to understand)
You can do two things:
The first method is changing R5 G5 B5 in the factions table. That will change the uniform colors for all your troops.
The second method is a little more involved. Open the gloss file and delete its contents. Then go to the texture and paint your replacement colors on.
It may also depend of the tool you are using. I use DXTBmp it's free and you can find it bellow:

When you open a gloss file ( see attached picture), you see the alpha channel in the upper right corner
(circled in red ). What you need is to edit that channel. In this channel ( on dxtbmp) the lighter the color, the stronger the default faction color will be on the specified area. In other words, If you want to delete the faction color, paint this channel all black!
