So you want it to save only when you want it to?

The autosave happens as you hit end turn, so you should always be able to undo any mistakes - it also 'lives' in it's own slot so it won't overwrite any manual saves. I think it's a good idea to leave it in. All it really does is safeguard you from crashes on AI turns, or any lost battles initiated by the AI attacking during their turn.
I don't think you can disable it, at least I don't know of any way. If you don't already use it, I'd say quick saving at the start of each turn is a good idea. Hit Ctrl + S, and load with Ctrl + L or from the save menu.
You can always hit "CTRL q" (quicksave) to have an earlier save on hand. And as was pointed out, if you mess up on battles during other team's turns, autosave takes you back to the moment you original hit the "end turn" button.
Or in other words... not sure what the problem is.

good practise is to quicksave at the start of the turn after you go through building upgrades etc, autosave wil do as the others say and is invaluable imo
I strongly recommend that folks keep at least one archived save per turn, in addition to quicksaves and autosaves. I lost my first campaign to a CTD because I wasn't doing this (well, this was at least part of the reason). I was able to recover my second campaign when a repeatable end-turn crash occured, because I was.
I clean out the save directory periodically to avoid building too many saves up. Until the game is a lot more stable, this is just a good practice.

Losing precious gameplay hours (when my time is so limited anyway) going is way overboard IMO. One save per turn costs me nothing, so I do it in interest of protecting my time.
EDIT: I should also mention that every turn, for me, generally lasts at least 30 minutes. Often a lot longer. If going to have to repeat turns due to game crashes, I want to do repeat as few as possible. Having 1 save per turn is the best way to help with that.
