I believe u have to change your cities to be a different religion and your faction leader as well
I recommend keeping your faction at it's current religion, unless you are Zoroastrian (it will be hard converting the whole world, unless you want that challenge!). If you are either of the Roman empires, then you must choose between paganism and christianity at the beginning of the game - i recommend the religion which the majority of your generals are.
Knock down old temples and build new ones to change the religion of a settlement

the only time i ever go fom one religion to another when i have no cities of the second religion is with franks so i get their christian paladin bodygaurds

Tear down temples of other religions and build your own AS QUICKLY AS POSSIBLE, or else you'll get revolts and you don't want that to happen, unless you like to slaughter your population.
@SonOfAlexander, my religion is Zoroastrian and the conversion is not as hard as you think it would beIn fact all regions I conquered are directly converted, sometimes it goed wrong, but most of the time my religion stays in the settlement without problems and all my settlements even those who were christian for 100% are now 100% Zoroastian

well if the franks convert to christianity then u get paladin bodyguards with slightly higher stats then the pagan ones
Your faction leaders religion is the de-facto "official" religion - any cities with a different religion will suffer significant public order penalties. If you want to, for instance, turn the Western Romans Pagan again, the starting Christian Emperor must die.
Can't you convert the faction leader?
By the way mostly it says it's set by the faction leader, but i don't think it's true i think that the main religion is which temple is in the city. As i tear down a christian church the cross symbol is gone, if the next turn a Zoastrorian temple is in the city, the main religion is converted. But if i leave the church cause of to low po, it remains christian.
No, faction leaders can not be "converted".
