Priests are converting people of the current region to your state religion, no matter whether the region is owned by you or not. Not sure if they can convert while inside of the city.
If you want other faction to attack someone you can ask for it on diplomacy screen. But they will barely accept it, even if you have perfect relationships and reputation. But even if they do accept, they will probably just ignore their promise.
There are musket rifles in M2TW. You can hire gun units in a city/castle with a gunpowder lab. You can build Gunpowder labs only after the Gunpowder event.

Allies are not so easy to bend to your will. The ally will support you to the degree that it is in their interest. You can attempt to get them to agree to attack with a diplomat, but I do not thin this to be an effective means. You might be better off using the alliance to support your ally in their war rather than trying to get hte ally to support your war. Just a suggestion.
I tend to role play my games quite a bit and try to stay on the favorable side of the Pope when playing a Catholic faction. I often gift access to the crazy guy with the pointy hat. He will come into my territory and attack rebels. The Pope simply hates rebels.
I am currently writing up a series of short campaign strategy guides for Italy. I find the Italians when allied will be most helpful, but it cannot be forced. Milan can ally early with Sicily since the objectives are to eliminate Venice and HRE. The Sicilians will often march up to Bologna and Milan can get the timing right, Sicily will throw its weight into the seige battle to take Bologna.

I was playing as Venice and had four Monster Ribaults lined up at the rebel infantry. Just as my guns all start bombarding them with hot lead, the Pope decides it would be fun to charge all of his cavalry head on into the worse place possible: A) Into the enemy's heavy spearmen and B) In between said spearmen and 144 guns.

That's because you can't train gunpowder units in castles. They can only be trained in cities that have the top barracks building.
