how do you turn off that when an enemy conquers lots of cities and when one of those cities rebels it becomes yours automatically?

A) Props for the thread title. Much better than the "I have a question" ones.
B) The loyalist revolt happens when a settlement's faction_creator (descr_strat) and a region's default_faction (descr_region) are the same, I believe.

does not really need to be same in both places
The revolt will always give the faction in descr_region the settlement - if the faction who looses the settlement is not the same as the faction in descr_region
a good way to 'turn it off' would be changing all the factions in descr_region to slave
