DDS plugin for GIMP

Hi, I've installed it and it works but I wondered if someone could help me with this problem. I edited the faction banners in gimp, but when I exported them it said it would not be able to save it as a minimap. I put them into the game as a .texture file and when I tried them out (the banners in a MTW2 battle), I could see the old texture glowing through the banners I made. I assume this is because Gimp couldn't edit the layers, but I can't find them. If anyone could tell me how to edit them, or even delete the additional layers, I would really appreciate it. Thanks.
