Can anybody tell me what kind of bonuses for characters do wonders have?
For instance, if byzantine general spends one turn in Constantinople he will get trait saying that he had seen Hagia Sofia and therefore receives
2 piety.
Another my questions, do other nations receive that kind of bonuses as well if they capture that settlement?

As far as I know only Jerusalem (+3 to piety or -1 to piety and -1 to loyalty) Constantinople (+2 to piety) Santiago (+2 to piety; don't know which city that is in) Rome (+2 to piety) Mecca (+3 to piety) Medina (+1 to piety) have those bonuses. Note that you have to be the same religion to get those bonuses I.E. you cant be the The Byzantine Empire and get a +3 to piety for visiting Jerusalem. I got these from the export_descr_character_triats file in Patch 6.2 RC4

As for the other question I do know you get a great stat for taking Constantinople and that is
Command 2, Authority 2, and TroopMorale 1.

Its all relevant to what faction/religion you are. For a Christian faction it is meaningless to visit Mecca, there are no bonuses.

I haven't played in Spain for a while but I believe for SS to "visit" Santiago you have to go to Leon.
