Jaguar Warriors have more men per unit, if I recall. Otherwise the only other difference between them is that Chachachikos frighten enemy soldiers and might charge without orders.

eagles aren't bad, just don't put them on walls or in front of archers.
Eagles would have been more useful if they had an armor-piercing bonus like European two-handed infantry. They aren't half bad on walls against other natives because of their huge default damage, and are fairly decent versus cavalry, but when it comes to conquistadors and other armored troops they usually end up taking too many casualties for my liking. Armor-piercing bonuses is something natives lack in general, bar stolen gunpowder weapons.

Under a good commander though Eagle Warriors sure have excellent morale as the description given to them. I captured a Mayan city and the Eagle Warriors I used died to the last man without retreating, and they weren't in "Guard" mode.
