The 3D banners that the colour sergeant is carrying is historical. Newcastles regiment carried crimson red banners. All regiments have historical colours.
The floating blue (Royalist) and red (parliamentarian) banners are just there for gameplay reasons. Thec choice of gameplay colours are based upon nothing more than a desire to have the greatest contrast possible.
Just as a side note, if anyone ever wants to make change the gameplay banners to be historical, send me a PM. It's something that can be done with some work.

It was just a bit 'unlucky' to someone who doesn't know better, like me, that the parliamentarian floating banner was exactly the same as newcastle's regimental banner and the royalist banner is carried by some parliamentarian regiments as well.

already shown at the title screen. For the parliament I have no idea. But in case it helps, I found this site http://www.rofur-flags.de/liste2a/liste2a-engl.htm showing many regimental banners and flags, although I guess you already know all of these ^^'
I became a zeleaus fan of FKOC only a month ago searching vanilla mods forum on occasion. This mod is awesome and all of its visual diversity in banners and uniforms is very attractive feature too. Improving the mod that way is not only makes it more historically correct but IMHO makes it visually more stunning.
When I first saw the battle with all the regiments in their unique colors I realise that this is a feature that makes gameplay different in roleplaying way not only just a fresh look after vanilla and other mods with a common approach of unifying the look of a faction.
I did not affraid to be confused of what side this or that regiment are belongs to. There is never be such problem but if it exist it only be some more fun. I am talking about the way of how I start to see individual regiments only on their historical background and visual style completely overlooking the fact that most of them are just the same in their stats!!!
That is why a player only needs one or two battles to never mistaken his own regiments no matter how strange they may look. So yes if you'll improve their individual visual differences without making them uniform within any faction colors it will be only better.
