    Anyone think they can give me some pointers on what to do with this mess?

    Go to your local electronics store and get some plastic cables ties and try and put as many of cables behind the motherboard tray. I have a lot of my cables tucked away in the empty 5.25" drive bays. Look again at what leads are being used and see if you can reduce the amount of leads that are in your case.

    Below is a Antec 182, I know it's not your case but it has a similar design, look at how the cables are all feed around the back of the case.

    Not strictly relating to the OP's problem, but a useful tip nonetheless. If you have a mess of cables lying around, attach sticky labels to them saying what they are. It saves time tracing the cables back to see whom they're attached to.
