I haven't used Bygg's in a while but I'll try to help. I believe the larger your empire is, the lower their zeal. I would try relocating your capitol closer to the middle of your empire. That should raise faction zeal a little, I think. Save and then try it, but if I recall, that's how it worked.
Increase kings zeal... send him on a crusade, get a new king (i.e. put him in a single ship and start fighting rebel fleets) or maybe pair a priest in the same army (not sure if this works though).
Zeal is related to Byg's mod and you can check his thread in the submod forum for how it actually fully works, but basically the zeal is tied to how big your faction is. The higher ranked and bigger your faction, the lower your faction's zeal is. As your faction zeal goes down, the King/Faction Leader consolidates his power so only himself and his war council members (usually the King, Heir and 1 other) can recruit professional armies, the rest can only recruit militias.
If you move 1 of your war council members in to that town, you'll be able to build those units
What happens if my zeal is low but I don't have RR only BYG 2.5?
What you have said is true, but there is more to it. Zeal level dictates how much religious support each region requires in order that troops will rally to your cause (to be able to recruit them). The details are in the BGR thread, but for example if your zeal is "abysmal then your religious support level in a region must be over 90%. Less religious support is required when zeal is higher.
Zeal can also affect the attributes of generals as described further down.
War Councillors are not affected by zeal personally, which means their own attributes are safe, but the people are affected so even WCs cannot recruit where zeal prevents local support, though they can recruit more than other generals.
Zeal is only in BGR, nothing to do with RR. In BGR2.5 Zeal does not affect recruitment, only the zeal of your generals, which means as zeal decreases non War Council generals become less loyal, less pious, less capable of command. That should encourage the player to use the king and the war council to fight with.

Btw how do you increase zeal and how do you which one of the generals is my WC member. Because my WC member died on a boat and I can't seem to find where the successor is?
Zeal is higher when your faction is smaller, lower when it is larger, thus Zeal is a major part of the difficulty levelling system. Your faction will pull together when it is smaller. You put up with zeal as it is, but instead deal with its effects.
BGRIII and IV: If zeal is low then you must increase religious fervor in any regions that do not meet the required level of religious support in order to recruit the best units.
BGR2.5 and III and IV: Use your WCs for fighting
All new WCs are anounced in the faction announcements scroll. The BGR thread explains how and when generals get awarded WC status and what attributes are required in a general.
The King is always a WC and does not need the WC ancillary. If he has one he can pass it on.
Playing as the Byzantines i could not recruite any units better then militia even if i moved my king with low zeal to the city which was 80% orthodox, they were greyd out, so what do i need to do then? Increase my kingdom´s overall orthodoxy, because i had taken alot of Turkish towns which had a high muslim percentage.
One user once reported that he needed 1% more than the stated amount, i.e over 80%. And you may need to wait a turn once an area reaches the correct level in order that the governor is recognised. Other than that I would say you are expereiencing another factor. Assuming you already checked out the instructions on the bgr thread (and the troubleshooter) then look at your king's traits to see what other factors are applying.
Generally I like BGR(III) concept. However, there is one thing which I hate in this mod and it's piety penalty(-2) from low zeal. Is there any possibility to get rid of piety penalty from low zeal(everything else kept as it is)?
