I have a fairly simple question, if I load up the mod with the Early era campaign, play it for a bit, save it, then restart the mod in the Late era and play that and save it, after restarting the mod back to the Early era, can I load my Early era saved campaign without issue? Or does the switching back and forth between eras screw up saved games?

As long as you exit and change the era in the launcher, you will have no problem.
