Most likely, the riots are caused by the "distance to capital" factor. If you're playing as England for example, and your capital is London, then the distance to capital factor is greatly increased when you take Gaza from the Egyptians (and you know how far is Gaza from London
).
Another probable cause is that there is "unrest" in your provinces, created by enemy spies inside your settlements. If this is the case, then there's simply no way to quell the unhappiness of your people. Send in a very good governor (high Chivalry/Dread, special skills like "Budding Bureaucrat" or "Active Builder", etc.) to the settlements teetering close to rebellion to calm the populace down, and set tax to rock bottom "Low".
If all else fails, then let the settlement rebel, capture it again, but you massacre "every living soul" inside using the "Exterminate Populace" option. That way, less people = much easier management. But doing this gives your general, if you had him lead the attack, bad traits, and since the settlement's population is reduced, you'll be getting less income from the place.
Be sure to "pick your poison" very carefully.
