I won after taking heavy losses (10%) - 1/3 of my archers died during missile exchange and one cataphract archer unit was routed. It seems the armour of persian heavy archers is not that useful as I expected..

They were in older versions but removed since 1.0. Instead I made the arrows to be faster and divided into 3 classes for different archers (6 classes in next version)
AP arrows are too strong against heavy/general cavalry

That isn't a big surprise to me. To take an example from the base RTR, AP arrows would reduce the defense of a Bactrian Cataphract from 22 to 11. Since they have no shield, you probably have a 6 or so attack against an 11 defense. Against that onslaught, I'd expect anything without a big shield to get slaughtered. That balance problem is one reason we didn't go with AP arrows in ExRM.
Also, based on what I've been reading, AP arrows entered the steppes with the Huns in the mid 2nd century BC. The more powerful bow used by the Huns combined with tanged iron arrow heads allowed them to dominate the steppes (see Sarmatians by Sulimirski, among others, for a summary of the archeology for that). Unless you have a source that shows otherwise, I'd suggest making AP archers a late era unit triggered by the Marian Reforms.
What are the 50 man armored cavalry in the Bactrian lineup? Is it a non-bodyguard Bactrian Hetairoi?
Good arrows can pierce weak armours or shields in close range. The ap arrows used by huns may just have greater penetration power, which is not how "ap" works in RTW - in which the "ap" is only useful against armour but not shield. It is very weird and IMO should only be set for slings or mace, i.e. weapons that can hurt you without piercing, or to boost attack stats.
They're bactrian horse archers, of the heavy HA class. I can't find any source to back it but both EB and TE have similar unit

How do you get the "large" unit settings
First siege battle in pontus campaign, I found it too easy though, despite of having all gold/silver troops in the rebel settlement:
- The brazen shields are flanked by bosporan POS spearmen and kurdish axemen, but they hold well due to the heavy armour. The enemy was routed just after skirmishers fired some light javelins on their back - no loss but they're scared anyway...

- In the center, stupid enemies crowed together and got burned by my scythian archers' fire arrows
- Now it's close to end. I routed all enemies into the wall and moved pikemen in front of the gate:
- Ended with heavy loss on my hoplite units, but others were fine. Stupid AI, bah.

Pontus is very close to greeks you knowBut as I said they're doing this part for RTR VII FOE, so I will be able to just include them. The next part may be post-marian auxilia units for romans, which RTR completely lacks and from FOE previews it seems they're not doing those units either
