Click on your faction icon to open your faction scroll, then switch to the Papacy tab. There should be a picture of a cross to the left of the pope's portrait. If it is greyed out, then you cannot launch a crusade at the moment. Mouse over it to see why. If the cross is not greyed out, click on it. You will then be given a list of crusade targets. Pick a Mongolian city. At this point, the pope may accept or deny your request. If he accepts, create an army of 6 units, move it outside of its city (if it is in a city) and then open its scroll by right clicking on it. At the bottom left of the scroll, there should be a picture of a cross. Click on it to make the army join the crusade. This army can now hire special crusading mercenaries. You can add units to the amry, but you may not remove them until the crusade is over. Also, if you do not proceed to the crusade target quickly, some of your crusaders will desert.
If you call a crusade and dont join it yourself hopefully the rest of europe will join and do some of your fighting for you.
I managed to overpower the Mongols, I attacked their biggest city, one of the last they had, in it was the Khan and most of his people. Then I put a crusade on their very last city and the crusade succeeded and so did I, only a boat or so left of the mongols now, maybe a small town somewhere, not going to have to worry about them nomore.
When I played as the Turks, I'd keep the mongols at the mountain passes in Tbilisi with massive forces and give an easy Sarkel eventually they go for the Polish.
In my first game with 1 turn = 2 years mongols were still powerful when timurs came

No, you cannot declare a crusade against the whole faction. You can only declare a crusade on enemy's city, but the city must have enough heretics/pagans/muslims or the faction must have some bad relationship with the pope.
