I don't know if it would work but i wouldn't recommend it as most people would class it as cheating because you have an unfair advantage.

I think you can play the mods online but I'd need someone to back me up on this.
If you can I would assume if you were playing SS6.1 you would have to play with someone else using SS6.1 and making any other alterations that would give you an unfair advantage over SS6.1 users would most likely be frowned upon.
Not sure about this game, but Rome: Total War allows for it. In fact, the Chat Lobby has become the "Napoleonic Total War" lobby.

Mods , yes are very playable online.
Changing things up in a mod. All I can say, is my experience with custom battle maps that me and my friends play..... all the data, must match up exactly or.... we're incompatible.... so I don't believe it's possible to change things up and still be able to play with somebody who doesn't have your modified settings. (Why would you want to make your units different then your opponents? Needing an edge? Try the sun at your back!)
