Assuming that the file names are the same as vanilla, you can just delete the appropriate .texture files in Stainless_Steel_6\data\unit_models\_Units\. To find out which files are the ones you want to delete, open the modelDB file (in data\unit_models\) and search for the unit you want. Each unit's entry details the file name of it's skin and where it can be found.

I checked 5.0 SS, and the entry for armored swordsmen in model.db was:

    7 england
    74 unit_models/_Units/EN_Pplate_Plate/textures/mtw2_EN_Pplate_england.texture
    73 unit_models/_Units/EN_Pplate_Plate/textures/mtw2_EN_Pplate_normal.texture

of course they may have changed what those textures look like in 6.0

You don't need to replace them. When running a mod, the game first looks for the file within the mod's directory. If it doesn't find it there, it then looks for it within the vanilla files of M2TW. So you don't need to replace the files, just delete them.
