this is what should happen realistically...
in game terms though. sue for peace if possible.. if not, a potential tactic (assuming you have enough settlements left elsewhere) is to play scorch earth. demolish all your buildings. disband all your troops. that way you should get a pretty hefty sum to raise a new empire elsewhere.
or you could do the dirties trick of them all... sell / give your city to the popethis works espically well if your in trouble against catholic factions.
why would one lose settlements in the first place?
i lost some of my very first campaigns when multiple neighbours declared war on me at once and took steam rolled me. I'm fairly weak early on i find, after i've taken local barabarians i usally wait for my economy to build up a bit before i'm on the attack.
I wasn't prepared for the mongols attacking me one second they were in russia the next they are in the holy land.

What difficulty are you playing on? What's your faction? How late in the game is it?
In Normal or Hard difficulty I've found that the Mongols will generally pick a new target if they fail to attack a specific place/army twice and they're still in horde mode. They'll also tend to sack cities and then let them rebel, so you can just capture them back again (until they capture Constantinople). Can't speak to very hard mode though.
I don't know though, honestly it sounds more like you're having economic problems than anything else. Once you've built up long enough for the Mongols to appear you really should be able to maintain large garrisons in your border cities and stil have enough income left over for a field army or two and upgrading most cities and castles all the time...
I was on very hard mode playing as France. I owned all of the Holy Land places. It's pretty late turn 79. I was fighting the Turks because i thought the Mongols would stay in russia but they came swooping back down. My economy was strong i was kinda strong in the hundred thousands.
they had like 4 stacks around my city and i sent all my troops after them and they didn't do so good and i lost one city. The city that started my quicksand.

As Egypt, I'm currently being steamrolled by both the Mongols(they own all Turkey and Greece) and the Timurids. The Mongols I can beat back in some battles but the Timurids and their elephants cause a CTD in the battlemap so their fun factor is zero. I'm going to have to migrate to Europe now(I already have Ajaccio, Cagliari and Helsinki but they're not going to support my economy for long)
. I like the feeling that there's a completely unstoppable foe totally steamrolling over me and everything I do to stop them is just prolonging the inevitable...

Uh.. no experience of it so far.
You gotta hit the Mongols early, get a huge army ready and when they take their first settlement destroy them.
Just wait by a bridge and let the mongols come at you and get slautered.
