My regular vanilla version was patched with the retrofit mod. I just updated Kingdoms to 1.5 also. Am I suppose to use the 1.3 compatibility patch too? Sorry I have been away for awhile guys.

No.
You have Kingdoms which means that patch 1.3 is already installed. Patch 1.3 is only needed to make M2 compatible with Kingdoms when playing MP games.
